I have a 1999 SID XC fork and it has fork boots on it, you know those ugly black thing that are supposed to protect my seals. I've never seen a SID with those, does anyone know if they are necessary?

Not if you break your fork apart for cleaning and maintenance every 25 riding hours.
Some of us don't like to do that a whole lot.

I also have a 2002 SID SL and the doc says to just clean that part of the fork off and spray it with teflon (I use triflow) after each ride. Are the seals that much different it the 1999 model that this process won't work?

they're SUPPOSED to keep dirt out, but if you get stuff inside the boots, it does more harm than good. You can take them off, and do as any other fork and clean the upper tubes before or after a ride. Use a clean rag, and a little bit of lube, triflow for example.
