What should I get to reduce the chances of my ride disappearing? My boss is fine with me parking it in my cube, but I don't think shop keeps/professors will be as accomodating.

I use a U-lock -- around the frame and wheel and post.

How is the krytonite chain?
I'd like to lock up the front wheel and fork as well. Sheldon's site says using two types is best and using the chain would accomplish this. Is this good or should I just get two good U-Locks one for front, the second for the back?

Also any tricks to help protect the paint from getting too banged up while in the rack?

The Kryptonite New York Noose, along with the pocket sized kryptonite U-lock, when used appropriately, are about the best protection you can get for the money. And you look darn cool riding around with a big @$$ chain over your shoulder.

ditch quick release everything, first. kryptonite evolution u-locks are fine around here for most things, imo. go new york if you have to store it outside overnight, or you're paranoid. i use electrical tape to protect from scratches. old tubes work too.
